I want to finish saints row 2 but a problem has occured and i cant continue the story?

after taking down the gangs and all the main bad guys survive, i cant continue the story. i have activated the cheats and i dont know if that has effected the gameplay. or maybe i have to take down all the gang hideouts. any suggestions?
